Ideally this can be done using the in built video conversion tool found within Macromedia’s flash authoring environment.

For those of you who don’t have access to the Flash authoring system, I advise using Sorenson Squeeze http://www.sorensonmedia.com/.
Both of the above come with excellent documentation.
There are several apps available for free that will allow you (with varying degrees of success) to encode your video also, simply use google and experiment with what you find!
